You can ensure that your query returns only objects from the selected configuration(s) and none from the higher configuration by selecting the Query by selected configurations only option.
For example, if you set your query scope to Project 2 of Plant A and select the Query by selected configurations only option, your query returns objects only found in Project 2 and none from the higher configuration, Plant A.
